We do use http://www.invoicera.com for our invoicing and time sheets requirements. hope you would also find it useful.
Some of the project management apps (both on-premise and cloud-based) have a way for people to log their time against an activity on the project
There are automated time-tracking software out there that will track employee activities then automatically generate timesheets for them. For example, Clever Timesheets http://www.clevertimesheets.com is one such software.
