In the Amazon EC2 world, you need to be sure to create a good mapping between their rather obscure instance names and whatever names you give to your servers. You also have to be really, really sure on what data needs to be persistent and which data can be lost if a server needs to be shut down or re-instantiated. For example, we were not backing up cron jobs to a remote host, and had to re-create them when we had a freak server failure.
Finally, you definitely have to spend some time in creating scripts that rapidly spin up and configure new instances, which involves getting familiar with the API.
